If you know something is up-to-date, you can either click in the menu bar Apps > Check for Updates (⌘⇧U) and have MacUpdate Desktop rescan your apps for updated version numbers, or simply right click an app and select "Skip this update" to keep MacUpdate Desktop from alerting you to the update.
