MacUpdate Desktop displays an alert in Notification Center when one of your apps has been updated on macupdate.com. You can customize or disable these alerts from the Notifications section of your System Preferences:
You may also be seeing banner notifications for new Promos on macupdate.com; these are Safari notifications that you've opted into. You can toggle these by going to the preferences of Safari:
